I recently removed my air box and found traces of oil inside, anyone know why that is .?

Standard filter or K&N? If K&N that's where the oil has come from.

Is it in the air box where the filter is or in the intake manifold that attaches to the throttle bodies? What exactly does it look like?

Last winter during off-season maintenance, I found a few small droplets in the manifold. I was told that this was just the result of the crankcase breather (recirculation and combustion of unwanted crankcase gases) doing its job. Is this what you are seeing?
